The Harare side beat Bosso 2-1 in the first leg at Barbourfields Stadium two weeks ago.
Patrick Khumbula, who has returned to Dynamos from Triangle, scored a double with Partson Jaure adding another .
An own goal from Simon Munawa gave Dynamos probably their biggest win over Highlanders in years.
Dynamos are the only team to win the competition since it was introduced three years ago in a tournament that is used to celebrate the birthday of President Robert Mugabe.
Mugabe was not able to attend the match as he was in the Equatorial Guinea on an official visit.
For winning the competition, Dynamos took home $100 000 while Highlanders collected $70 000. The Bob Super Cup has become more of the season opener as it comes just before the Charity Shield which is also contested by two teams.
Unlike in other countries where the League championship and Football Association Cup winners play in the Charity Shield, in Zimbabwe the participants will are chosen by members of the public.
Dynamos now shift their attention to the Caf Champions League in which they face Correctional Services of Lesotho in Maseru after winning the first leg 3-0 in Harare.
